Hi, Andy, I know on the program you suggest using alternate exercises for bench and deadlift, can I use Safety Bar Squat or pin Squat as a Squat alternative? Or just stick with just regular Squats

As supplemental work yes. But I like basic squats as your main exercise for the 852 rep scheme. Box Squats for some, but not pin squats. SS Bar Squats as your main squat lift only if you have some sort of orthopedic limitation that prevents you from carrying a barbell on the back
