After a long layoff once I returned to find I could no longer assume the correct lowbar squat position. A few days of stretching it out with a broomstick had me flexible enough in no time.

I don't think TM is really cycled, just adjusted based on your needs. Figure out why he stalled, and fix it. I would imagine a young guy going through puberty could spend literally years running TM.
Personally I've found that after time off, even far less volume than 3x5 can spur progress. Your plan looks good too, but if it was me I'd modify SS just by reducing volume all around.
