    Rip,

In terms of carry over to the regular back squat, is there much of a difference between box squats vs paused rack squats (as described in the "useful assistance exercises" chapter of SS).

I really want to know if I use the rack squat instead of the box squat due to space and budgetary issues + the fact that they seem safer, can I expect the same result, i.e. a bigger squat?

I have used both with good success. Sitting back to the box probably makes hips fire better, since an experienced lifter might be more prone to get in a better hips-dominant position if the box was reached for by the ass. But the rack squat might tend to preserve back angle a little better at the bottom. So try both and see which works best for you.
