Notice anything in the squat?
So I had knee slide for awhile, and had to really work to fix it. Now that I seem to have reduced knee slide my knees have been hurting/ uncomfortable. Any reason you see for that?

Looks like you're squatting a bit deeper than you have to and rebounding off your knees. Especially towards the end of each set. Cut them off a bit higher and focus on feeling the rebound off tight hamstrings.
