The other day my right knee was starting to bother me on the second set 325lb squats. This pain is pretty rare for me. I was worried that something was wrong. Then I figured out that I wasn't going deep enough. On my third set I went to proper depth (probably a little too deep) and no knee pain. Its amazing how much Rip has to offer. I was getting nervous that the weight was too high, but as Rip points out, properly executed squats should not cause knee problems.
