I'm 5ft 6in., 120lbs., Age: 34. My five rep. squat's gone up by about 22lbs in the last month. Bodyweight's gone up by about 4lbs over the same period. I'm eating about 2800kCals a day... I know this probably needs to increase by a fair bit.

The bar doesn't actually hit my thighs on the way up, and it doesn't seem natural for it to do so, unless I'm cleaning from the hang. Is it essential for it to hit your thighs?

I'm no expert but it seems you're using your arms too much in the clean. you seem to push the bar out away from you on the jump. Try to keep the bar as close to your body as you can on the jump and get under it instead of just brute forcing it up to your shoulders with your arms. you wouldn't be able to do this with heavier weights with light weights its simple.
