I have tried to find out about this but can't seem to find and answer. Its a little difficult to explain.
When you squat, should your knees be sort of locked so that your lower leg and upper leg are in straight line?
Or should the knees slightly bent/not flexed?
I naturally seem to lock my knees but this seems to mean my upper body leans forward more and I don't seem to be able to push my knees out and ass back much like this to get the tension in my hips, glutes and hams.
Any help would be most appreciated.

You need to fully stand up between reps, yes. This will be required when the weight gets heavy.
